Please make sure that you have selected an appropriate shop in Store Manager: http://screencast.com/t/usfS6l4q838
In case you have selected all shops, then the imported data will be assosiated with all shops.
And if you would like to import products/categories into the certain shop, it should be selected before import procedure.
