This task was added in our future to-do list.
AS a quick decision - you'll be able to create ( modify ) invoices and replace it for Store Manager in Reports tools.
Also, you'll be able to modify you logo through preference window -

+1 to saving at least the logo per shop in multishop setups, or even better, get it from the database/ftp so it uses the logo defined in backoffice for invoices.
