Small update.
Right now we have the following situation with eBay Addon + PrestaShop Store Manager:
You'll be able to select images sort order in PrestaShop Store Manager except a cover image. Image positions are editable. So you'll be able to adjust a position into the Store Manager - see screenshot.
Those positions will be sent by Store Manager to eBay addon.
