hi,
We have multiple stores in Magento, and each store have it own special price. Some items on sale on 1 site but not the other. However, the box use default value checked and the site with non promo also have a promo price too.
Is there a field in eStore Manager that can do the unchecked?

You can un-check 'Use default' for Prices for specific Store View in bulk (see screen-capture)
but you need to specify 0, or other price, since there is no way to save empty vales for prices ('Use default' values would be checked automatically if you leave blank value).
Please select all products assigned to the same attribute set to be able to update them using Multi Editor.
Let us know if you have more questions

Yes, if you put 0 as Price for specific store view, the prices for products would be shown as 0. Not sure that we understand correctly what do you want to see after update - empty value for price?
Actually Price is required field in Magento so only way to leave the field empty is not make it not required.

IF([CSV_COL(x)] = 'A', '[CSV_COL(y)]', '')
where x = column with values for your company name and y = values for special prices
