I am just trying your demo version (which is great!) , but it doesn't seem to download the payment method.
Also, is there a way to export the notes from the order into Quickbooks? I'm using QuickBooks Pro 2013

Currently the QuickBooks Integration addon does not transfer the payment methods.
However you're welcome to submit a request at: http://support.emagicone.com/823795-PrestaShop-Manager-Feature-Request and we will consider it in future.
Concerning the order notes. Please specify where exactly would you like them to be exported.
