my suggestion is :
If I have a product with 2-3 custom options to possible to choose only few of them by which the Store Manager will create configurable products.
For example if I have custom options:
COLOR
SIZE
FABRIC
Then I can choose to create configurable products only by COLOR and SIZE and FABRIC will stay custom options.
