Importing updated products into Store Manager and then onto magento website

I recently updated my stock list and imported it into the Store Manager. The new stock list had fewer items than the previous because some items were discontinued. In the import settings I asked it to delete any items in Store Manager that were not in the new list. This worked well and I now have the latest stock list.

However when I posted these changes to my magento website, I discovered that whilst the stock levels and quantities were successfully updated, it did not delete those stock items that are no longer valid. These are still on the web site.

How can I ensure that the list of products in Store Manager is the same as on my Magento Website?
