We do store backups prior to upload. During the Product Import step, 'Generating backup script.' takes upwards of an hour (http://screencast.com/t/6VYdTby5XE2N). If we backup manually, this is lost time :/

it depens on Database size and connection speed.
In this case we can't speed up backup time.

We have looked at your Database sizes. According to huge size this is normal behavior. of backup process.
Just for test - please try to backup whole DB by WorkBench. The Result will be the same in this case.
I'm talking about: products, customers, orders, billing and shipping address.

If you'd like to speed up backup speed, you should use native server tool in this case.
