You can set up Automated Product Import addon not to Post changes once import is completed and perform re-index manually, but anyway you need to Post changes after that in order to apply them to your live store.
There is no way to automatically start re-index after the addon has finished its work and has Posted the changes, since it is made in one process. Please note that if you are working on bridge connection, all changes that are posted are saved at your database and if you perform any actions at Store manager after Post you need to post them again in order to be able to see changes at your store. Also, it should be mentioned that Store Manager does not allow to perform re-index at your server as admin does.
